The Sage of Six Paths was unable to control all chakra. The reason he created Asura and Indra was that these two types of chakra represented the highest-level authority within the chakra system.
The union of Yin and Yang was already infinitely close to the highest authority. However, he couldn't take it all at once, so he had to separate them and attempt to conquer them one by one.
In the end, he successfully took control of most of Asura's authority. This led to a critical issue, no matter how many times he reincarnated, Asura could never escape his control.
On the other hand, his influence over Indra was much weaker.
This was because Indra, in order to resist him, did something terrifying, he sought out the native deities that had not yet awakened and devoured them.
He knew that as long as he used chakra, he would never be able to defeat his father. So, he sought a completely new source of power.

"If Indra truly absorbed so many of the native deities, then he should have been closer to the native gods of this world. That means he should have been more attuned to natural energy. But the reality is the complete opposite. Why is that?"
"Heh, you're very sharp, you immediately noticed the key issue. This is because Indra oversimplified things. He believed that by absorbing all the gods, he could become a new kind of existence.
But in reality, he failed. The power of the native deities resisted him, preventing him from fully assimilating them. That was also the reason he ultimately lost the rebellion. However, he didn't fail entirely. I believe you've already realized this."
"He passed the power of those deities down to his descendants?"
"That's right. After his failure, he knew he wouldn't get a second chance, so he passed his power down, through his own bloodline."
At this moment, Aoba finally understood the origin of the Mangekyō Sharingan's various abilities.
The Mangekyō was always presented as the 'eye reflecting the heart', an outward manifestation of one's inner desires. However, there were still details that didn't quite make sense.
The most obvious one was that Sasuke was able to inherit Itachi's Amaterasu. If the Mangekyō was purely a reflection of one's inner heart, then such an event would be complete nonsense.
Then there was the concept of two brothers complementing each other to awaken the Eternal Mangekyō. While genetic compatibility was a logical explanation, the idea of a spiritual complement didn't make sense at all.
But if the power already existed within the bloodline, and the 'reflection of the heart' merely drew out a similar power, then it all made sense.
Throughout history, very few Uchiha had awakened the Mangekyō Sharingan. Beyond factors like bloodline purity and talent, perhaps the most crucial requirement was that the user's inner desires had to align with the attributes of a certain deity.
This would also explain why Mangekyō abilities could be inherited, because their origin wasn't the wielder's personal power, but rather the divine power lingering in their bloodline, from gods that had been devoured but never fully assimilated.
"After Indra's failure, his memories were erased. Then, throughout countless reincarnations, he was continuously entangled with Asura.
The real goal was to use Asura as a medium to influence Indra, to eventually make Indra his obedient servant as well."
Aoba fell into deep thought upon hearing this. From what he understood, the original story had implied that this plan had actually succeeded. Indra and Asura's final reconciliation was, in essence, the abandonment of Indra's original goal, it was basically submission.
This showed that, over countless cycles of reincarnation, the control over Indra had been steadily increasing. If Aoba had not appeared, this would have likely been the final cycle of reincarnation.
