His physical body being destroyed had some impact on his Primordial Spirit. Now bereft of the Soul Crystal, he had no choice but to store it temporarily in a Guroong Fruit. Guroong Fruit is an excellent material for nurturing the soul, but as it grows over the years, it becomes increasingly filled with negative energy, which can contaminate the spirit if kept for too long. For a temporary emergency, however, it will do.
It is true that the Second Primordial Spirit should be invested in the Fantasy Realm, but not just yet. It will need to wait until the Mortal Realm inside has evolved sufficiently and there is a material foundation on which to proceed.
